吖啶橙是一种异染色性染料，可以染色 DNA、RNA 和酸性糖胺聚糖。在低浓度下，它会嵌入 DNA 并沉淀 RNA。然而，在高浓度下，它会使 RNA 和 DNA 变性和沉淀。吖啶橙也用于分析自噬。它以 pH 依赖性方式进入酸性细胞器。在中性 pH 下，吖啶橙发出绿色荧光，在酸性条件下，它在酸性细胞器中积聚，发出鲜红色荧光。
